Can the rescue good message script automatically delete messages identified as spam be Apples server side filters? (not seen by SpamSieve)

No.

Marking it read is a big help, but processing/deleting it after the fact still requires visiting 2 mailboxes when a single inbox would be optimal.

I strongly recommend setting SpamSieve to use the same Junk mailbox as the server filter.
