When I try to use the three shortcut keys to train a message as spam, I get a pop up box looking to save the message rather than mark as spam.
They have always worked fine before.

It sounds like you may be pressing Command-Shift-S for “Save As” instead of Command-Control-S for “Train as Spam”.
